I've already posted all of these suggestions in the Bug Report sub forum (here: viewtopic.php?f=19&t=3956). However, since they are suggestions, and the Ideas and Suggestions sub forum is considerably more active I thought I had best post them here as well.

-Suggestion-
Provide a system for changing way point order. Possibly overhaul the way point system entirely. Something like (and I may be dating myself here) Rail Road Tycoon 2 for trains or Roller Coaster Tycoon 3 for VIPs would be really nice.

-Suggestion-
Allow hatches to be placed anywhere on corridors. (for more on this: viewtopic.php?f=4&t=3774)

-Suggestion-
Technicians that patrol into rooms fix malfunctions before heading to their next way-point.

-Suggestion-
Add ability to zoom in and out.

-Suggestion-
Add ability to remove a crew member from a selection of crew members

-Suggestion-
Change the Wait interface to click rather than drag (it can be hard to get the exact time you want).

-Suggestion-
Give a visual indication to rooms to show what type of personnel need to man them. I know most rooms are Technicians and as players put in more time it will become easily recognizable, but it would help when players are first starting out.

-Suggestion-
Allow armor to be manually oriented. When auto orienting there is at least one location on the Yantai Erismax that can not be covered by armor. If you were able to manually orient it you could fix this problem. I can submit screen shots if requested.

-Suggestion-
Add scroll wheel functionality to menus.

-Suggestion-
Add Options menu to Ship Design, Crew Management, and Galaxy screens.

-Suggestion-
Add a couple seconds delay before tool tips pop up.

yes! placing hatches anywhere on corridors would be a great idea!

Also I reckon it'd be a great idea if you could jump to error message locations (ex an external hatch is missing, click the error message and it jumps to the next room where this is an issue)

Also I think permitted locations should glow when you select a room or maybe if you long or right click a room (especially where the room can't just go anywhere: ex. landing gear, manoeuvring thrusters, engine room, etc.). As it is I can't figure out for the life of me where landing gear goes, so it would simplify things a bit.

Also, when you press esc to the menu, you should be able to esc to leave the menu again.

They do! Try selecting landing gear on B1 (the tool tip for landing gear is incorrect), and you should see the allowable locations light up. If not something is wrong and you may want to post it as a bug. You can also see this effect when building Engine Rooms.

I do like your other ideas though. The ESC one especially seems like a very natural thing. The error message snapping to the location would be really helpful on large ships.
